  • Removes indels from sequence alignment so that sequences are not eliminated by MakeDb
  • Annotates found indels in log file
    TODO
  • Add a check that the indels found match the cigar strings.
  • Output the indels also in a separate column?
  • Test whether it works well with createGermlines
