The six agent/tool cache dirs (.claude, .serena, .superpowers, .memsearch, .code-review-graph, .hypothesis) were only excluded via the machine's global excludesfile or a nested self-.gitignore. Neither travels with the repo, so a fresh clone or CI could stage them. Pin them in the repo .gitignore as a backstop.
