Generate alignments for 'manual' entries

Currently non-Diamond data (e.g. 'manual' entries) do not get aligned (as they may not contain ligands).
As these are often the reference structures to which the Diamond data is aligned we need to generate alignments for there (or at least the ones that are used as reference structures).
