Currently, CALDER takes as input read counts (variant and reference for each SNV and each sample) and constructs a confidence interval (again for each SNV and each sample). However, several mutation clustering tools that could be used for preprocessing produce confidence intervals for each cluster instead -- CALDER should support taking these as input directly.
