I have a small, self-contained example that reproduces this on Ubuntu 24.04.

pip config debug reports 2 "global" config files even though /etc/pip.conf doesn't exist:

Several different options for pip config unset-ing that retries option in /etc/xdg/pip/pip.conf fail, in surprising ways with the default pip on Ubuntu 24.04 (24.0)

The behavior is different on the latest pip (26.0.1), but still failing in surprising ways.

Also mentioning that that file I've written is influencing pip's behavior.

Hi, I think this is related to #13279, which could be fixed with #13535. However, the issue here occurs in a different part of the codebase:

Here, _get_parser_to_modify() may return a parser for a file that doesn’t actually contain the key, which can lead to a KeyError or the [id=1] internal error.
In my PR, I’ve added a patch to address this by ensuring _config[variant][fname] is always initialized, so the internal state remains consistent, and we avoid these crashes.
