I found this amazing resource while debugging various issues with these Gigabyte servers. They are pretty much identical to your ASUS ESC8000A-E13P server, with each PCIe switch split into 2 virtual switches with a CPU uplink each.
As such, I can reproduce the same problem with your collapse python script.
Unfortunately I also have Turin (2 x 9755) so I probably can't add any more data points to your thorough debugging so far.
I could perhaps open a case with Gigabyte, but I'm not sure how effective that will be.
Anyway, on the off chance that there is any useful debugging I can do to help, I've opened this ticket.
