Sorry for the late reply. I didn't pay much effort into this project within the semester.

For your questions, at this point, this project is only semi-finished. I decide to resume working on it this summer and the next semester, updates coming soon.

1. Yes, at this point, CASP protein only. The documentation of .rr format could be found here. But neither fPocket nor Amber works with .rr format, so it will be a priority.
2. I can help provide instruction to work on covid proteins. But I'm working on another project so maybe this cannot be done before next semester ends.
3. I don't really get what you mean here, but as I mentioned above., the pipeline doesn't work well at this point because neither fPocket nor Amber works with .rr format.
