Currently you can only integrate an existing onchain electrum bitcoin wallet to your BTCPayServer. When enabling segwit, one must account for both the lnd wallet and bitcoin (electrum) wallet.
From an accounting perspective, leveraging Electrum's Lightning implementation in BTCPayServer would make a lot of sense
