Most of the time includes/excludes are already Lists, so its quite inefficient to transform these first to a comma-separated String and later back to a List.

I really cannot see this happening anywhere in the code base. DirectoryScanner uses arrays internally and accepts varargs. DirectoryWalker only supports "addInclude".
