Change Makefile to handle version/ folders in modules instead of the root

[VariantXYZ]

Should allow for better granularity to have version folders per module:
i.e.)

text/version/{kabuto|kuwagata}/text_tables.asm

instead of having all the versioned files in one place, regardless of module.
