The repo in git clone https://github.com/Electrostatics/apbs-pdb2pqr is archived and not available anymore so the dockerfile doesn't work. Would it be possible to obtain an updated dockerfile?

pdb2pqr is available from Debian directly. If you are revisiting this dockerfile, maybe it would be of interest to sync more with what Debian already provides?

Via snapshot.debian.org you have access to past versions if that is needed. I happily help out by adding missing packages/perform version updates where needed.
