On Windows, when I add a program string to the Pause Conditions program monitor text box and save the settings, then the entire Sane Break application becomes unresponsive periodically - on average there is about 1-2 second freeze every 5-10 seconds. The freeze is observable in the settings window, tray menu and break screen animations. Presumably, the periodic command to list all running programs on the system can sometimes take longer to finish and blocks the UI thread.
